Charleston has much more to see and do than does Savannah. Unfortunately, Savannah has not retained as much of it's historic architecture, etc as Charleston. You could easily spend the entire 3 days in Charleston and barely scratch the surface. If you must do both, I would suggest 2 days in Charleston and 1 in Savannah.
